Ammoudara is a beach suburb rather than a town, so the tavernas along the coast road open for the day rather than for breakfast, and a room will not be ready for hours. A city bus runs between Heraklion and the western beach for a couple of euros.
It does not serve the port. After an overnight crossing that means walking into the city with your cases to reach a stop, then riding back out along a road the car covers directly. Over 6 kilometres the saving is small and the walk is the whole of the difficulty.
